I've worked out the truth
...Kazuma whispered things to the Doctor while the Doctor slept, then tries to take Quote (and only quote) with him and get away
(Why take Quote? Answer: Because he knew Quote would ruin his evil plan to watch the world burn.)
(What does Kazuma do for good, other than show up, run off to the shelter, then try to bail out off the island without even trying to save Sue... Later on, he has Quote, Balrog and Misery keeping an eye on him, so he has to put up a nice facade and save Sue.)
(Feel free to post problems with this theory, I'm sure you can find some.)

don't forget he indirectly gets his mother thrown off the island via manipulating the doc
...
i think a better theory is how the fuck sue's mom survived being thrown off the island

Also, we know full well that in Cave Story land, the whole "it's not the fall that kills you" law doesn't apply
because it's apparently fine for Sue (falling, A LOT of vertical vel, downwards) to be caught by a Sky Dragon (floating, ~0 vertical vel.) and live

though there's still the problem of sue's mom getting back on the island after surviving the fall
i guess they just had a spare helicopter or something

maybe she was thrown off the right side of the island
and landed next to the exit of the egg corridor
she survived by hitting a catghost on the way down
she kept down, waited for the Doctor to pronounce her Sufficiently Dead,
then went to the Plantation

well, it's not like the Doctor thought her alive
so she probably just told Sue
it's not like Sue's overtly worried when Kazuma says that her mother is still "with the Doctor"
